How is flagstone usually bid I do tile and we bid by the square foot? It's not quite the same with tile! Should I just figure time and materials then submit my bid? Any help would be great!

We only did one Flagstone walkway last year and I bid it by the square foot to lay the stone, per hour for the excavator to remove the earth, 3/4" clear stone by the yard, sand by the yard. I included a 25% markup on the stone to cover any mistakes the guys may have made cutting the stuff. I used a mini grinder and a brick breaker to cut.
